Samuel made five appearances, starting three of them, but was hampered by injury. He hurt his hamstring in the season opener against North Carolina. Samuel has a season-high 12 receptions for 161 yards. On November 5, 2017, Samuel announced his decision to return for his senior season.
Samuel finished the 2018 season with 882 receiving yards and 11 touchdowns, his best game being against Clemson when he caught ten passes for 210 yards and three touchdowns. He chose not to play in the Gamecocks’ 2018 Belk Bowl bowl game.

Two weeks later, on Monday Night Football, he caught eight passes for 112 yards in the Seattle Seahawks’ 27–24 overtime loss. Samuel caught eight passes for 134 yards in the following game, a 36–26 victory over the Arizona Cardinals.
Throughout the 2021 season, the 49ers increasingly lined Samuel up as a typical running back in an attempt to get the ball in his hands more frequently and capitalize on his playmaking prowess. Samuel has been selected for the 2021 Pro Bowl.
